So apparently a now defunct version of the script was leaked online which described:
The turtles are from an alien planet in Dimension X that consists of turtle warriors
Splinter is an alien as well
Schredder is now "Colonel Schrader", a government agent who is secretly an alien who can grow blades from his body
"The Foot Clan" is now just "The Foot", a secret government agency led by Col. Schrader.
Casey is in the movie, he's a security guard/amateur hockey player that finds the Turtles. He's the focus of the movie like Sam was the focus of the Transformers movie.
April is having relationship troubles because she's moving to New York due to an internship at CBS, but Casey doesn't want to go.
Rapheal is now the comic relief instead of Mikey.
Mikey falls in love with a turtle woman from his home planet.
Peter Laird has also commented on this script saying it's real:
Someone else alerted me to the existence of this script, and I just a few minutes ago finished reading it. If it is, in fact, the actual draft that was rejected and caused the production of the next TMNT movie to be pushed back to 2014 because the script was unsatisfactory, then I think all true TMNT fans should be grateful to the new "powers that be" that they did not allow this wretched thing to go any further. It could definitely be taken as a good sign if that is the case.
It reminds me of one of the reasons I am glad to not own the property anymore... because I don't have to tear what little hair I have left out while trying to fix junk like this. -- PL

Yeah, and I can't find it in any of my usual haunts where I look for leaked shit, either, so I unfortunately can't read it for myself. Still, this is probably from the very earliest phases of scripting--for one thing, one-liners tend to never carry over. (Compare the "Prime Directive" script with the finished 2007 film.)

my guess is that micheal bay helped create this script & gave his permission for it to get used in the movie. then somebody higher up in paramount or dreamworks reviewed everything before giving it the green light. once the higher ups read the script,they probably fired micheal bay & took the script & ran it thru a huge paper shredder.
Why? Just. . . why??? Does she want to be typecast as Bay's go-to girl for movies based on toy licenses??? I can't even believe this movie is still in the works.
I was under the impression Fox had cut her ties with Bay during the Transformers movies. Oh well. Maybe she'll be voicing Krang or something more interesting.
